It all depends how much you're looking to spend. that will pretty much dictate the quality of equiptment and sound you can get

Bavarian Soundwerks offers upgraded speakers that fit right in to the factory mounts. They use high quality German speakers from Rainbow. The weight of speakers is not going to significantly effect your ride height unless you fill your trunk full of subs and amps.

Subs don't weigh that much. If putting less than 100lbs of speaker box and subwoofers in your trunk causes your car to rub, perhaps you should put $600 into getting your fenders cut/rolled or altering your wheel/tire fitment.

Remember about your passengers:

Agreed with Derrith. The sub box and accompanying equipment should not weigh enough to cause your car to drop significantly. Putting a skinny passenger in your car would do worse.

I'm a fan of JL personally, so I used to run 2 JL 12's with a JL amp and RF capacitor. I put together the whole setup for a few hundred I believe, can't really remember, but it was fairly cheap. I ran it with H&R coilovers and TC Kline coilovers, rear tucking half the tire, no problems.
